From Pali guṇa (“cord; fibre; quality”) or from Sanskrit गुण (guṇa, “quality, feature, attribute; merit, virtue; etc”); probably via Old Khmer គុណ (guṇa, “attribute; excellence; interest; merit; property; quality; supernatural power; virtue”). Cognate with Lao ຄຸນ (khun); Khmer គុណ (kun); Old Javanese guṇa. TDP separates out the "virtue" and "honorific term of address" senses, though they are probably etymologically related.
